The reputation, like the time spent in-run and your mettle, is recorded when you resolve the main quest line (by talking with Susan). So you aren't locked in to following any specific reputation after you finish your run.
But it does mean you have to get your reputation where you want it before you talk to Susan, which is probably where things went weird here.
